Legends collide in "Godzilla vs. Kong" as these mythic adversaries meet in a spectacular battle, with the fate of the world hanging in the balance. Kong and his protectors undertake a perilous journey to find his true home, and with them is Jia, a young orphaned girl with whom he has formed a unique and powerful bond. But they unexpectedly find themselves in the path of an enraged Godzilla, cutting a swath of destruction across the world. The epic clash between the two titans, instigated by unseen forces, is only the beginning of the mystery that lies deep within the core of the Earth.
In 2024, five years after Godzilla defeated his alien foe Ghidorah, Godzilla and Kong are the only Titans still alive on Earth. The combination of Ghidorah's storm and the storm cell that surrounds Skull Island has caused the island's climate to become unstable, forcing Monarch to confine Kong inside a dome-shaped facility that simulates the island's environment, with an orphaned young Iwi girl named Jia who is deaf and can communicate with Kong via sign language.
When Jia comes to see Kong and offers him a toy, the Titan, knowing that he is stuck within the biodome, discovers this and quickly tosses a tree at it.
Following the assault, popular opinion has shifted against Godzilla, who is no longer seen as humanity's savior. Madison Russell, now an adult and a follower of Bernie's podcast, is concerned when she hears about Godzilla's latest assault at her school. After school, she attempts in vain to persuade her widowed father Mark (who is serving as Monarch's director) that she has a probable clue on the source of Godzilla's rampage, but he ignores everything she says, stating merely that beasts, like humans, may evolve. Later, Madison enlists the aid of her closest friend Josh Valentine to track down the person responsible for Godzilla's rampage and uncover Apex's secrets.
Nathan Lind is a former scientist at Monarch who now thinks that the Titans live in the Hollow Earth, an underground world that is below the Earth and where they hide. Lind will help Apex's CEO, Walter Simmons, find a powerful energy source in the Hollow Earth. Nathan is afraid at first because his brother tried to go into the Hollow Earth, but a strong anti-gravity field inside the tunnel killed him. After Walter tells him that Apex has made and built Hollow Earth Aerial Vehicles, which can withstand the gravity field's pressure, he finally agrees.
Nathan travels to Skull Island and meets his colleague, Monarch anthropological linguist and Jia's adoptive mother Ilene Andrews, with the idea of using Kong as their navigator to lead them to the energy source because Skull Island can no longer contain him and allow him to survive (because Kong has grown too large). Though Ilene first refuses, explaining that Godzilla would come for Kong as soon as he was transferred off Skull Island, she eventually agrees when Nathan convinces her that they must undertake this mission in order to end Godzilla's rampage and to find Kong a new home.
The Apex crew, lead by Walter's daughter Maia, board a customized barge with a barely drugged Kong locked up to keep him from escaping. Jia soothes Kong down by enabling her and Kong to clasp fingers in solidarity while Kong signs the word "home" much to Ilene's surprise. The next day, Ilene tells Nathan about how she raised Jia as her adopted daughter after a series of deadly and unpredictable storms killed all the Iwi and her parents, but Jia was the only one to survive since Kong shielded her, leading to the two of them developing a close friendship.
Their struggle is interrupted up, however, when Godzilla is thrown off by depth charges, allowing Kong to surface for air.
Nathan inquires as to whether Kong would go down the tube if there are others like him if they are unable to return him to Skull Island due to the cold. Ilene responds that he would. Ilene encourages Jia to inquire as to whether Kong's family is present in the area.
Meanwhile, Madison and Josh locate Bernie, who recognizes Madison as Mark's daughter and joins their inquiry, believing Apex was involved in Godzilla's behavior shift. They slip inside the devastated Apex facility together, only to discover that Bernie's previous description of the "eye" has vanished. As they find a hidden facility deep down, the gang is accidentally imprisoned in and carried via an underground conduit to Hong Kong in an antigravity transport vehicle carrying Skullcrawler eggs.
Walter then reveals his plan to capture the Hollow Earth's energy in order to overcome Mechagodzilla's limits. Madison then understands that Mechagodzilla is the reason Godzilla attacked in the first place: Apex is attempting to usurp him and all the Titans in order for humans to become Earth's apex species. While searching for an exit, Madison and the others come across a room where Ren is seated inside Ghidorah's severed head, which has been transformed into a biological supercomputer and cockpit for Ren to control Mechagodzilla via radio waves. Apex acquired the head from Alan Jonah after it was bitten off by Godzilla five years ago during his battle with Ghidorah.
Kong and Nathan's crew discover an ecology that is identical to that of Skull Island within the Hollow Earth. They are assaulted by a pair of Warbats while traversing the countryside, with one of the Warbats destroying one of the HEAVs in the process. Kong was able to rescue the party by killing the first Warbat and swinging its carcass onto the second Warbat, knocking it out cold. However, the beast recovers and constricts itself around Kong, saving him from certain death. In order for the Warbat to suffocate Kong, the creature is hit by missiles fired by Nathan's squad from their HEAV, allowing Kong to break free and savagely thrash the monster to death before feeding on the Warbat's corpse by consuming its intestines.
Godzilla makes his way into the heart of the city and, upon detecting Kong's presence in the Hollow Earth, uses his atomic breath to dig a hole through the environment, causing the temple to collapse. When a flock of Hellhawks attacks, Kong and Nathan's team rush to the rescue, only for Kong to grab their HEAV on their way out, crushing it in his hand despite Maia's attempts to shoot him in order to escape. After peeking inside to make sure Jia, Ilene, and Nathan aren't in there, Kong immediately crushes the aircraft in his hand, killing Maia and her team on board.
Godzilla roars as he challenges Kong to another fight. Kong accepts and makes his way through the hole made by Godzilla's atomic breath to Hong Kong with his axe in hand. Ilene, Nathan, and Jia follow him in their HEAV. Upon arriving in Hong Kong and confronting Godzilla, Kong fights him again, this time gaining the upper hand against the Titan to the point he shoves his axe down Godzilla's throat to stop him firing his atomic breath. Kong sees that his axe can not only block Godzilla's atomic breath, but can also absorb the blast and injures the Titan in the thigh with his weapon, though Godzilla removes the axe and throws it away. The buildings of Hong Kong and his agility help Kong dodge and evade the attacks of Godzilla. After retrieving his axe, Kong brings his now charged-up weapon down on Godzilla, causing an explosion that knocks both Titans back, making Nathan think Kong won the second round of fighting.
Due to the impact of both the energy source and Ghidorah's brain networks, which Walter is unaware of while monologuing about his invention, the robot Mechagodzilla goes berserk, murdering Walter with a sweep of its palm and electrocuting Ren. Because of Ghidorah's brainwashing, the newly mutated Mechagodzilla escapes the Apex facility under Victoria Peak Mountain and destroys the city before Godzilla has a chance to deal with it in person. The two monsters quickly come face to face, and Mechagodzilla unleashes a volley of missiles at Godzilla before the fight begins.
Monarch has constructed an observation station in the Hollow Earth at some point in the future. Ilene, Nathan, and Jia are out on a morning stroll with Kong when they happen to see him pass by. After signing "home" to Jia, Kong leaps to the edge of a cliff, pounding his chest and roaring, proclaiming himself as the king of the Hollow Earth and joyfully accepting it as his new home and realm.
